i know its a mess in my car but i really dont want to hide everything until my problem is fixed...ever since i started using this system ive had problems with it, but none likethis...i cannot get good sound from my sub and i think i know that this is the way to hook it up... i tried using an ipod to rca's and it worked but i cannot make it work from my head unit...there is a line out converter from the rear speakers(before the factory amps)

Swez may have good .02c for that problem, i have actually dealed with the same problem before and found a solution in telling him to send in the H/U for warranty.

and as a small side note, switching your RCAs wont affect a properly working sub amp. think of each single RCA as signal for one speaker (when there is one speaker per channel) and a mono amp will have dual inputs so that the bass doesn't drop out when the music fades L/R
