is there any difference in the way the sub goes in or is it just for looks?

there is a minor sound difference when inverted as the cone is somewhat blocked by the basket. The front of the sub is unobstructed and the sound is purer. The difference is very minor and by the time you unscrew it, flip it over, and screw it back in, I doubt you can tell a difference.
If you had the exact same setup with one reversed and one regular and you could switch back and forth between the two, you might notice a slight difference.
