Vehicle is a 95 grand cherokee, installed a sony cd deck which was working perfectly 2 days ago in my other grand, installed it along with kenwood amp and jl 12" which were also in the other grand. Problem now is that when listening to FM radio all speakers work including sub but, when i switch over to a cd only my sub works.....any ideas???

is the amp only going to your sub? Also make sure you have your remote wire hooked to the remote wire on the back of your cd player not the power ant. It would make since if everything worked except your sub if you switched over to a cd that you had the remote wire hooked wrong. But im not to sure on this one. But double check all your connections.
