I previously had pioneer 6*9s 3way 300w max 40wrms in a 15mm, 3/4inch particle board, but i got a pair of pioneer 6*9, 5 way 400wmax, 80wrms they sound great but the magnet is way bigger and doesnt fit in the current parcel shelf so i got some spacers which helps a little but they still are to close to the fuel tank so im goin to make a new parcel shelf that is taller and will hold the 6*9s better, My question is what way should i position them pointing towards the driver or just flat, thickness of the mdf im useing and should i make boxes under the shelf or is that not a good idea, the reason i ask about it baind sealed is that when i open the boot i can hear noise from the back of them and it should have better responce?? As for size of the enclosures, figure about 0.15 ft^3 internally for these. May need to go a tad larger (is OK) as the magnets are larger and may require a slighly larger box as this will be a wedge design. Use 1/2" (12.5mm) MDF here as these really won't be for big, deep bass. While you have them out see if there is a tupper ware container that could slide into place(from the trunk if possable, never seen a gemeni) and mount from under it. They come in all sizes and often you can throw a small screw through the lip. You can also slap some sound dampener inside of them to stiffen them up a bit, perfect enclusure.
