Im in the process of installing my second amp [sound storm D500.4] its going to be running 2 pioneer 15inch subs. At the moment i have only made 1 sub box and are still making the second. My question is can i run just 1 sub of the bridged chennels 1,2 and just leave chennels 3,4 blank untill i make the second box or will only using 2 out of 4 chennels be bad for the sub??

Sure, just make certain there is no input signal to channels 3&4 while you are not using these channels. Nothing (sub) connected to outputs on 3&4 either.

you will not hurt the sub.
