Just wondering what happens when you run rca's from the HU to amp but also leave the speaker wires from the harness connected???

Also wondering why my Polk 6 1/2" rear speakers sound terrible but the front Pioneer 5" 3-ways sound great?

I know it's obvious that I know next to nothing but...that's why I'm here! Thanks for any help!

Not sure what is meant by the question, but will ask a few questions and have you explain.

1. HU make & model #
2. Amplifier make & model #
3. How many channels available on this amp?

If I'm understanding this correctly, then nothing. When you hook up RCAs to the head unit and run to the amplifier, that puts signal to the amp. If you are going to be using that amp to power your door speakers, just make sure to disconnect the speaker wires coming directly from the HU before hooking up the wires from the amp (I did mine by splicing the feed to amp and return to speaker wires all behind the HU, keeping it clean and easy...) If your amp is going to power a subwoofer, disconnecting the wires from the harness will just cut the sound to your door speakers.

Also wondering why my Polk 6 1/2" rear speakers sound terrible but the front Pioneer 5" 3-ways sound great?

Could be blown speakers, old speakers, wired improperly, OHM rating improper, etc. Swap one of the front and rear speakers, so one Polk is on the front channel and one Pioneer is on the rear. If the Polk still sounds bad, chances are you should replace your speakers.
